アルシアンブルー溶液は、カルボキシル基や硫酸基を持った酸性グリコサミノグリカン（GAG、ムコ多糖）の組織学的染色に使用されています。硫酸化グリコサミノグリカンは、pH 2.5において、アルシアンブルーに好ましい基質となります。アルシアンブルーは、非硫酸化GAGであるヒアルロン酸（HA）の染色に使用されていますが、HAの染色の強度は使用した組織固定化法によって影響を受けます。組織中のGAGのアルシアンブルー染色は、塩化マグネシウムなどの電解質の添加によって改変できます。
